b2 business systems, of Deeside Industrial Park, was named Employer of the Year and Most Innovative Company.
The awards ceremony, organised by Flintshire County Council and attended by more than 200 businessmen and women, was held at St David's Park Hotel, Ewloe.
b2 business systems' owner and managing director, Paul Rutt, said: "We are delighted to have won two awards.
"We have a team of 28 hard-working, enthusiastic people. As a company, we are committed to good team building practices and work-life policies for staff.
"The judges commented on our good work-life balance policies and our cycle to work initiative, which marked us out from the rest of the entries.
"We operate flexible working hours, allowing staff to finish at 3pm on a Friday. "We opened an office in Bangor so our Caernarfon and Anglesey-based staff didn't have to travel so far to work.
"Our three peaks challenge for charity, supported by a majority of staff, alongside our initiatives to encourage staff to cycle to work, have been rewarded with this recognition."
The company registered with the Welsh Assembly Government's cycle to work scheme in 2008.
It offers a contribution to the cost of buying bicycles for people committed to riding to work and back.
In all, 24 staff take part in the scheme, and six of Paul's colleagues now all cycle to the office regularly.
"We definitely feel fitter," admitted Paul, who has lost six stone since taking up cycling four years ago.
"And, our efforts have raised money for Ty Gobaith, The Poppy Appeal and Macmillan Cancer Support."
b2 was also recognised for its innovations in saving money and improving efficiency for clients.
The company, which is expected to post record revenues and profits in 2009, despite the recession, uses advanced software to identify printing habits and offers electronic document storage and retrieve to save on paper.
The judges of the awards described b2 as a truly innovative company that has thrived at a time when the economic recession has really bitten for others.
Founded in 1991, b2 is an approved Xerox Premier Partner, Microsoft Gold Partner and has divisions providing IT system design and installation, as well as office supplies.
It has offices in Parc Menai, Bangor, as well as at Deeside Industrial Park.
b2's most popular service is a document audit, which identifies where organisations can distribute and print, rather than print and distribute. Its most popular products are multi-functional devices, which copy, print and scan using a single machine.
b2 also has divisions providing IT system design and installation, and office supplies.
